Your agreement probably says that SSI will pay back your interim assistance for the months you were eligible for both interim assistance and SSI. For the months before you became eligible for SSI, SSI will not pay back that interim assistance. Doesn't mean you don't still owe it back.

It will be paid out of any retroactive benefits (back pay) due you before you get it.
