No, they haven't really revealed that Red is Liz's father although it has been eluded to. I think that he is.

Tom's body was not there when the FBI came. I think he will live on as a villain. We shall see. It is a good show.

And we saw the scars on Red's back. Apparently from saving Liz in the fire all those years ago.
