If your only symptom is headaches, it is unlikely the brain lesions are caused by MS. They didn't even acknowledge headaches as a MS symptom until recent years.

Lesions just means "damage" to the brain, and MS lesions are very specific. Stroke, aging, migraines, as well as many other conditions can cause lesions, but they are distinctly different (at least to our neuro's ).

I would gather up all my reports, test results, etc, and take them to a new GP if you are not being taken seriously by yours. You shouldn't have to continue to suffer like this.
